I can't think of any reason why you couldn't change the fill factor on the table without any issues, but I've never change the fill factor on a system table before and would like to know if anyone has done this.

we are seeing 70% fragmentation by the afternoon and would like to lower the fill factor by 10% as have some heavy replication going on.

How often are you rebuilding indexes? A FILLFACTOR only takes effect on a rebuild. – Nick Chammas Sep 16 '11 at 16:38
From what I read "we are seeing 70% fragmentation by the afternoon" - you mean that in the morning it's ok and in the afternoon fragmentation is 70%? Do you defragment your indexes daily? – Marian Sep 18 '11 at 21:32
Yes we rebuild the indexes daily. just wanted to know if anyone else has amended the FILL FACTOR on the system table. – DamagedGoods Sep 19 '11 at 9:36
