We've got a quite powerful server: HP ProLiant DL360p Gen8, 2xIntel Xeon E5-2630 2.30GHz, 128GB of RAM.

The whole data set should fit in memory:

Question:

Why only a fraction of memory available in the buffer pool is used? Is it because buffer pool is not warmed up and not all data was populated into cache?

Problem:

We've experienced a high load on this server a two days ago (~100), the buffer pool usage dropped right off - you can see this on the graph above (no server or MySQL restart). There was plenty of SELECT statements in the queue and as far as I can tell it wasn't bound to disk I/O (datadir is mounted on two mirrored SSD drives). The CPU usage was high. The application is running on Tomcat.

Any suggestions how I can troubleshoot this further?

There was another load spike and I captured some data with pt-stalk.

I'm aware that queries are not optimal but it was working fine until last week. I think this maybe related to InnoDB thread concurrency. I've also noticed that the longest-running state is Sending data:

The thread is reading and processing rows for a SELECT statement, and sending data to the client. Because operations occurring during this state tend to perform large amounts of disk access (reads), it is often the longest-running state over the lifetime of a given query.

In this case issue is not bound to disk I\O so maybe Tomcat is not able to process data from database servers?!

There is around 100 running threads at the moment, around 90 of the them runs for 10 hours now (Sending data), maybe this is some bug. I was also wondering if this is related to SSD drives (trim etc.).

You have a read/write ratio of 26:1 (based on 10869877 divided by 406010), which is 96% reads.

I think you might be suffering from what I call READ AHEAD FUTILITY. Sounds like I made that up. Well, you are right. I did. What do I mean ? According to the MySQL Documentation on the status variable Innodb_buffer_pool_read_ahead_evicted

The number of pages read into the InnoDB buffer pool by the read-ahead background thread that were subsequently evicted without having been accessed by queries.

Tons of SELECTs may read too many pages of data for the purposes of doing read ahead. Those pages may never be accessed and are simply evicted from the Buffer Pool. It's like blowing up a gigantic balloon without tying a knot. The air will eventually come out. This is true even for a full Buffer Pool. Pages are not allowed to lie dormant. They must be removed to make room for other moving parts of the InnoDB Architecture

For example, look at the diagram. Were you aware that up to 25% of the Buffer Pool is used as a scratch pad for non-unique index changes? It forms a conduit that migrates those changes into the system tablespace. This can crash InnoDB if there are heavy INSERTs and UPDATEs into tables that have many nonunique indexes. You would drop those indexes, do your INSERTs, and create the indexes again to circumvent this. I wrote about this before

Looking back at your chart, your miscellaneous is non existent. What does that indicate?

According to MySQL Documentation on Innodb_buffer_pool_pages_misc

The number of pages that are busy because they have been allocated for administrative overhead such as row locks or the adaptive hash index. This value can also be calculated as Innodb_buffer_pool_pages_total – Innodb_buffer_pool_pages_free – Innodb_buffer_pool_pages_data.

Apparently, you are not doing frequent searches for the same data. Your SELECTs must be doing

SUGGESTIONS

  • You probably need to tune your queries so they do not request so much data.
  • You should also avoid doing mysqldumps in the middle of the business day and this tends to load every data page and its grandmother into the Buffer Pool, only to have those pages quietly evicted. If you have to run mysqldumps, setup a MySQL Slave and o your dump from the Slave.
  • You could experiment with disabling the change buffering (set innodb_change_buffering to 0).

UPDATE 2014-08-11 16:45 EDT

Please look back at the comment section. Derek Downey gave you a link to my 3 year old post. Based on the 2012 update in my post, you need to set innodb_buffer_pool_instances = 2. This will help curb mysqld's swap behavior.

  • Rolando please tell me you have a SQL book. You are freaking amazing. I've been reading your answers because I suffer from performance issues due to badly configured servers. I've bumped my threads to 16. When I run numactl with hardware, I get two nodes and it is cpus are 0 to 23. Should I bump it more? Under load, server memory total: 94G, used: 75G, free: 19G. innodb_buffer_pool_size=64512M innodb_buffer_pool_instances=2

will you please show me the variable innodb_old_blocks_pct, innodb_old_blocks_time, innodb_flush_method, innodb_buffer_pool_instances and sync_binlog

I also want to know what kind of business you are runing aginst this database;pls show me some representative SQL queries;

do you have lots of insert on tables with auto_increment column, and pls show me the value of innodb_autoinc_lock_mode, as you said CPU usage was high;

beside, pls tell me whehter you have turned on the query cache, if so ,pls show me the status about it;

Finally, whether you use SSD or HDD for this database?

According to your additional information, at least we can deduce these conclusions:

  • As you located data files on SSD, it's probably better to turn off the change buffer, for which random write efficiency are similarly with series one, and this will reduce substantial space which will allocate to buffer the rest of data and indexes, especially considering your data and indexes are almost fit buffer pool size;
  • Slightly increase the value of innodb_old_blocks_time, to prevent single-time used data ocuupied buffer pool too long particularly when large scan of table;
  • Increase innodb_buffer_pool_instances to reduce contention by buffer pool mutex;

But before we make sure this is it, pls show me your contents of the file /proc/<pid>/numa_maps, which <pid> is your mysqld_safe process id. Possibly you could use Jeremy Cole's script link :)

Here are my suspicions:

  • mysqld is restarting for some reason, leaving the buffer pool cold on restart. This can be eliminated by SHOW GLOBAL STATUS (uptime column) and looking at the error log for restart information.

  • Your buffer pool is set large, but your innodb_log_file_size is too low. I'm not sure of all the behavioral characteristics by misconfiguring this, but your dirty page count (62MB) seems very low for a 100G buffer pool. I would expect GBs of dirty pages.

  • You are somehow TRUNCATE, DROP or alerting tables in such as way that pages that are consuming buffer pool memory become obsolete and are then removed by some operation. Usually what happens is that nothing is free until the buffer pool approaches capacity and then items are LRU'ed out.
